The Italy international steered home a pass from Jacob Murphy.
Chelsea were reduced to 10-men 10 minutes from time when Nicolas Jackson was sent off following an elbow to the face of Dan Burn.
Bruno Guimarães sealed the win for Newcastle United with a deflected shot late in the game.
The win leaves the Magpies in third spot on 66 points, three ahead of Chelsea, who hold the fifth and final Champions League spot with two games to play.
