South Africa scored the opening goal in the 25th minute after William Troost-Ekong diverted the ball into his own net.
The Super Eagles fought back, and scored the equaliser through Calvin Bassey on the dot of 45 minutes.
Bassey started the move, and nodded home from inside the box following a superb cross from Fisayo Dele-Bashiru.
Nigeria poured forward early in the second half with substitute Tolu Arokodare coming close to hitting target in the 50th minute.
Both sides have chances to win the game but failed to convert.
